minor cleanup to RT GEAR, cleanup RT examples

This MR contains some minor cleanups for the GEAR-RT scheme, and a few cleanups in the RT examples.

I also added a new test case, which aims to test whether the mass flux exchange between particles in the gizmo scheme correctly transfers the ionized species.
